BIDS Derivativesπ
Pipeline outputs are mapped into BIDS-compliant derivatives via File-mapper with the following directory structure. A detailed explanation of each file type is provided in the sections below - see anat/ and func/ sections. The <SUBID>, <SESID>, and <TASK> placeholders are replaced with the subject ID, session ID, and task name respectively (e.g. task-rest). The <T1w|T2w> placeholder is replaced with the type of anatomical image (T1-weighted or T2-weighted). The <label> placeholder is replaced with the run number.
The <ATLAS> placeholder is replaced with the name of the atlas used for functional data for extraction of parcellated timeseries, including Evan Gordonβs 333 ROI AT (Gordon et al., 2014), HCPβs 360 ROI AT (Glasser et al., 2016), Jonathan Powerβs 264 ROI AT (Power et al., 2011), and Thomas Yeoβs 118 ROI AT (Yeo et al., 2011). All parcellations additionally include a subcortical segmentation with ROIs taken from the standard HCP 91k-grayordinate CIFTI template.

Motion filesπ
The HDF5 compatible motion .MAT files are a product of the DCANBOLDProcessing stage of the pipeline that should be used for motion censoring. These files use the motion censoring algorithm from the Power, et al, 2014 paper that excludes periods of data below FD thresholds which are less than five contiguous frames between sequential censored frames. They contain a 1x101 MATLAB cell of MATLAB structs where each struct is the censoring info at a given framewise displacement (FD) threshold (0 to 1 millimeters in steps of 0.01 millimeters).

Development on DWI processing and diffusion fieldmap support has been discontinued. For processing diffusion data, consider QSIPrep or other alternatives. In addition, the processing of functional bold data will fail if you have dwi data without field maps. The --ignore dwi flag does not fix this. Currently, we suggest you temporarily remove the dwi data to process your subjects through our pipeline if your data does not have field maps.
The ideal motion filtering parameters for --bandstop have not been robustly tested across repetition times or populations outside of adolescents, so the proper range should be decided upon carefully. Consult reference [3] in the usage for more information.
